The Cheboygan River is a short but significant river in the Lake Huron drainage basin of the state of Michigan, located in Cheboygan County. It is popular for recreational boating and fishing.

Seven miles in length, the Cheboygan River flows from the north end of Mullett Lake to the Straits of Mackinac. The largest tributary is the Black River. The river forms the port of Cheboygan and serves as a dock for the ferry boat to Bois Blanc Island and is home to the Coast Guard cutter Mackinaw.

The Cheboygan River is a vital part of the Inland Waterway and is the largest river in the Waterway system. The Cheboygan River descends 13 feet in its length, from 594 feet above sea level, the level of Mullett Lake, to Lake Huron at 581 feet above sea level.The Cheboygan River Lock system raises and lowers boats 12 feet. 

Three bridges span the Cheboygan River as well as a recently constructed pedestrian bridge. The mouth of the Cheboygan River is marked by the Cheboygan Crib Light.
